I have a Motorola V3 and an running the latest version of Mac OSX 10.4.
I can connect my phone to my computer via Bluetooth, but I can only see (have access) to three folders on the phone:
> pictures
> movies
> sounds
I want to add ringtones, themes and games that I have, how can I get these onto the phone in the right place on MAC OSX. I have a USB cable that came with the phone, but this only seems to charge it when connected.

Dont worry the mac bluetooth will put the pictures, videos, and sounds files where they are supposed to be all by itself.
Not on my mac right now but i think it is get file or something, then navigate and send.
Not sure about games though, never tried it yet.

you can not put games or themes on your phone using a mac. It just wont work. You have to have a PC for that. Now the ringtones, you can if they are already chopped up to fit your phone.

I have seen posting in other forums that I need to change a setting on my phone called "Java App Loader", but can this only be done via a PC using apps such as:
MIDway
JAD MAKER
Motorola Phone tools
Is it the case that there simply is not any Mac OSX software alternatives that can do this?

Well you are correct. I have a G5 and a PC I know where your coming from. The software that motorola used to make the software for the phone was from a PC. You can NOT use a Mac. There are NO alternatives around this.
