I wouldn't have expected this, but I'll go with Spiderman. High production value thoughout, didn't get cheap with it, kept the same people thoughout, messed with the original story line about the least. I'll end this part with a statement, that I listed it as the best trilogy, not as my favorite of the group.
The Godfather as a trilogy was totally derailed by the last one, the middle one put me to sleep (it was late, but I never have been able to try and watch it again).
The Matrix is similar to the Godfather series in that it got totally screwed up by one of the movies, in this instance the middle one. Actually saw that in the theater, wished I hadn't wasted the money. A ten minute dance scene isn't the best choice to break up the rest of the monotony.
Star Wars 4-6. A good series, the last one is probably the worst of them all, as Lucas decided to go ultra kiddy with it. Another problem I have with it is Lucas did research on the messianic story line that has been the basis for many religions, and wrote a story around it, essentially shooting it into space instead of the past, he did this with the intention of creating a mass audience for his movie, the story itself isn't really all that original, but it grabs people on an instinctual level that few can deny. Again, this was intentional.
Star Wars 1-3 Production values stayed good throughout this series, but you have glaring discrepancies between 4-6 and this set in 1-3, along with a bunch of silly tie-ins with characters of the previously made trilogy. Since Lucas wasn't working off of a book, and he was in sole control of the project, he should have been able to write the story without the discrepancies and the tie-ins.
Lord of the Rings, great production value, but the sheer number of changes that was made between the book and the movie, and there were a lot of them that just didn't need to be done, along with Jackson's insistance that Sam end each movie with some long-ass pick me up soliloquy knocked this one down. The first one followed the book most closely, which is no surprise, because that one ended up being the best.
Back to the Future, been too long since I've seen them to judge these properly, but that is judgement enough in itself is it not?
Had to squeeze Indiana Jones in now before the newest one got released and made it a serial instead of a trilogy. The movies were perfectly decent action pictures and the have the storyline to go along with the action picture, in other words no where near as involved as some of the rest of them.
Pirates of the Carribean. The second one ruined this as a top choice. Each movie takes you further and further from realism. Sure the undead in the first one started it, but it got further and further after that even. The second movie ended up acting like a buffer between the standard action with a little undead thrown in, and the way the hell out there bananas of the third one. Expectations probably had a lot to do with it. The third one you expected it to be a little out there after the second one, the second one there wasn't really much preparation for, and what you expected to see in it and what was actually there was totally different.
Bourne Trilogy. Almost all of Matt Damon's career has been spent by him writing cherry parts for himself, is this really any different. This is hard to call a trilogy, as much as a venture to make more money at a time when creativity is at an all time low.
XMen, these guys changed too many characters for me to really put a lot of backing into it. I don't mean a difference in how someone got their powers, but just outright changed some of the characters. The last one really did cap off the problem. Especially with the disjointed storyline. At the end of the second, you knew they were going to bring back Jean as the Phoenix, but Prof X seemed to think of it as a good thing at the time. Then the writers seemed to be at a loss for ideas and decided to make it a bad thing that Prof X should be really afraid off. It may be small, but if the writers couldn't find another way to explain it, they should have been fired and others found to replace them. Instead of everything being all right according to Prof X at the end of the second one, half the cast got killed. Killed in battle is expected, but killed by a goofy second personality is a little annoying. You have to ignore both the comics and the second movie to get any enjoyment out of the third one.
I'll repeat one more time, that the Spiderman trilogy isn't my favorite movies out the ones listed, but with quality of production, quality of script and least amount of changes leads me to favor this one as a trilogy over the others. I own several of the above trilogies and probably watch the Rings and Star Wars trilogies the most often, followed by the Spiderman and XMen trilogies. In fact I just finished an Xmen marathon the other day on my day off.

McGirk you should really give Godfather a run. The Story and acting is a masterpiece
My only problem with Xmen was that they didnt capture the emotion of the story as well. I could have been dragged out a little more. I think Peter Jackson would have done this very well. The Casting was great. However Im still pissed that Gambet didnt make the roster. WTF?
Spiderman got boring after the second one. I think i need a breath of fresh air from the superhero movies.

Star Wars Episodes (4,5 & 6) The originals - probably the most sold triligy of them all (not based on a book) but not my favorite.
Star Wars Episodes (1,2 & 3) The Prequals - 1 = the suck, 2 = good, 3 = best
Lord of The Rings - amazing production on all 3 but I'd rather read the books
Back to the Future - 1 = awesome, 2=crap, 3 = ok

Bourne Trilogy - only saw #1
Spiderman = 1&2 very good. 3 = horrible let down obviously a contract obligation movie
X-men = 1 great, 2 even better, 3- let down
